whats the best way to losslessy | Megalinks MegaDB losslessy convert the .m2ts file to a .mkv (or a .ts if necessary)? I tried mkvmaker but the files it made didn't work for me

yes, eac3to deals with multiple .m2ts file movies (called seamless-branching) perfectly, just follow the guide properly (it should | Megalinks MegaDB should explain everything).

Difference between this and this upload by /u/vcdupper?

27gb difference. Also despecialized edition is under 20gb too. Why are these editions bigger files than despecialized?

The despecialized edition..while beeing a very good and well made version is a compilation of different sources including the official Blu Rays, steady frames, inferior and incomplete low grade versions... This on the other hand is a direct scan from the original 35mm source without any compromised influences from the special editions...besides maybe the reduction of noise or negative effects based on erosion..So this here is clearly the superior Version and it comes closest to the Original 1977 Theater Cut!! (even Harmy (who is a god among men), the Maker of the Despecialized Edition is approving this one over his current Cut)

All the despecialized editions are each a little over 20gb, so if you saw some under 20gb then they must've been compressed. Also, keep in mind that all the despecialized editions are all 720p so they'd naturally have a smaller file size since the video only takes up around 40% of the space that a 1080p version would theoretically take up.

It depends on the encoder settings. With the right encoder settings, it's actually possible to have a decent-looking 1080p, x264-encoded movie with a 1 or 2 GB file size (certainly less than 5). For example:
