Currently, there are 7 Mega subreddits. The last posts on three of them (megavideos, megamusic, megagames) have been submitted at least a month ago (give or take). Are these subs truly necessary? Should we make users place their movies in the movies sub, the games in the games sub? Is it even worth the effort and time?

It's not worth taking down those subs, there's still some active links on them. Plus it keeps some heat off this one

I think unless the size of the posting userbase gets high enough that the frontpage moves too fast to reasonably parse at a glance we should just focus on one sub. "If you build it they will come" is just not true when it comes to dividing online communities.
The frontpage of this sub is perfectly manageable. Maybe some flair/filters would help, but even that is providing tools to fix a problem we don't yet have.

No, but I wish you could use a filter to easier find what you want.

Just use [MOVIE] or [MUSIC] at the beginning of your search. That is a workaround filter of sort.

I know, but it doesn't filter that good, for example, first result for [game] or [games] is the Game of Thrones audiobook :)

Since this one is the biggest and has waaay more contributors and an actual community, I think /r/megalinks is the place to go for everything ;)
